In Heart of Chornobyl, by the time you meet the soldier, you've already made a few important decisions (like whether to help or kill Squint, or what to do with the sensors). Squint's fate doesn't directly affect the soldier, but the choice you make with the sensors will lead you to the soldier and determine how you proceed with the story.
If you decide to kill the soldier, he will die, but this will not have any serious consequences in the context of the game. You will get the information you need from him before making your decision, and in essence, you will simply get rid of an unnecessary or undesirable character.
If you decide to stun the soldier, he will remain alive, and while it is unclear whether this choice will lead to any consequences, it may appear later in the game. However, we never see him again throughout the game, so his survival doesn't seem to be a key plot point. In any case, you get information from him before making a decision, and his fate doesn't affect the rest of the story.
Regardless of your choice, be sure to explore the soldier's room. You'll be able to find useful items, such as first aid kits, food, and a weapon upgrade.
Before making a choice, the soldier admits that his role is insignificant - he simply marks anomalies on maps and occasionally sells information. He claims that he didn't intentionally try to set you and Herman up by giving false data. The soldier also says that he doesn't know where the scanner is, because it's operated by a man named Nestor, who is located north of Zalesye.
The soldier's fate ultimately doesn't matter much to the overall course of events. He's not a key character, and while he hints at Nestor's importance, your decision regarding his fate won't change the course of the game.
